While it's not explained in the universe why armor sets must be worn together to produce these extra effects, they provide an interesting change of pace when playing the game. The armor sets that have Set Bonuses are available in various locations throughout Hyrule, including the Dark Moon and Twilight Temple.

Set Bonuses are a part of each piece of equipment that is part of the Set. You can identify which ones are available by hovering over the item and examining the tooltip at the bottom. Set Bonuses are displayed in a box that has the red border.

Certain Set Bonuses are exclusive to a particular piece of equipment. For instance, if have the complete Phantom Armor Item Upgrader Kit set you will receive +8 defense (compared to the normal +3 defense included in the majority of gear). Other sets can only be obtained through certain quests or purchasing them through the Auction House.
